I just don't get the timer.

There are like 2 or 3 count downs.
What do they mean?

Why do they stop? And why do they carry on?
There is the game clock and the play clock, which would be akin to the shot clock in basketball.

40 second play clock (to snap the ball).

Four 15-min quarters. Time is stopped via timeouts (3 per team per half), incomplete passes, when a player runs out of bounds, at 2:00 in 2Q and 4Q, for injuries, and for challenges (one per team per half, if a coach challenges and loses his team loses 1/3 timeouts)

I thought you can challenge as long as you have timeouts left.

Please explain the 2 mins thing at the end of 2q and 4q.

I thought you can challenge as long as you have timeouts left.
Unlimited? No. You may be able to challenge again if you win the challenge. I don't think so but I don't remember.

Called the 2-min warning. Only stops at exactly 2:00 if the team hasn't snapped the ball yet. They don't stop live plays, they just call the two-min warning whenever the play is blown dead (i.e. player is tackled, runs out of bounds, scores, drops pass), so a lot of times the 2-min warning occurs at 1:50-something.
